Joomla SEO Settings Conflict

We have found that switching on the Search Engine Friendly URLs option in Joomlas' SEO Settings disable the menus in the site. When we disable the option, the menus work again. Has anyone perhaps foound a workaround for this problem?

Joomla is a third party application and unfortunately we do not support such applications. In order to resolve your request we kindly ask you to contact Joomla technical support department.
