I have set up a website which has a domain name I purchased through BT. It points to my primary BT domain (through frame redirect) and all the files are stored in the ftp directory mydomainname/public/newfolder as recommended.
I have been able to verify my primary domain website through the Google webmaster tools page by pasting the META code in to the header for the primary site (this is just a home page which I use as an alternate way of pointing visitors to the main public site). When I tried to do this with the "hosted" website the process doesn't work. I get a message that the verification has failed. Unfortunately the Google pages don't explain very clearly why the verification has failed.
Two questions:
1. will this ultimately make any difference to the indexing of the hosted website?
2. if so, how can I correct this?

It probably will make a difference as Google will index the site unfer the true address, ie yourprimarydomain.com/subfolder rather than under yoursecondarydomain.com
The correct way to set this up would be to take out a second hosting package for the second site and assign the domain to that as the primary. BT's hosting packages only allow you to map one domain per package.
